If your 5 and 6 are on or flashing as they're supposed to, the trailer lights would be working.
If the trailer isn't flashing with the brakes on, it's because the truck is feeding it bad information - not pulsing the power to 5/6 as it should when the brake lights are on (that's done with the turn signal switch wiring and flasher). If that trailer is anything like any other trailer I worked on, there are NO switches, relays or anything else on board that trailer that might cause this problem.
If your truck is like mine, there's a set of relays that are installed when you order a trailer harness. My bet is, that's where you're going to find your problem.

My new 2010 F150 came with a relay and fuse in a packet in my glovebox with no instructions what they were for. I finally figured out they were for adding TRAILER CHARGING VOLTAGE from the truck to the trailer. There is times I wouldnt want to do that but I did go ahead and install the fuse and relay.
I was under the impression your trailer lights were working normal at one time. Maybe I misread something... Im good at missing things haha...
You will find it and it will it is always something real simple once you find it haha...

jims1 answered your question. You have the first year of Dodges wonderful invention, the TIPM ~ and yours is goofed up. If you haven't had the SW in it updated, it needs it and at the same time they (Only your Dodge dealer) will reset it.

its the truck, dont think its the TIPM but havent 100% ruled it out yet. Appears the harness has been monkeyed with. will post back with resolution

Forgot to post back.... We tore the harness out from the rear end as it had been severely hacked. someone had put in some sort of relay switch box and had wired it wrong at that. Once that was all removed we wired back to factory and everything worked fine again..... I can not imagine what those bozos were trying to do when they conjured up that idea

truck wiring or trailers wiring?

I am not sure if this is related. I have a 1994 Dodge P.U. and it developed a problem where when I had a turn signal on and then stepped on the brakes the signal stopped blinking. I put a new flasher in and that cured it. Then shortly after I found that although the brake lights worked fine when the headlights were off when you turned on the headlights the brakelights would no longer work. The problem turned out to be the headlight switch. ALL THAT CURRENT RUNS THRU IT. It just couldnt handle it probably due to age.
