We are going to Alaska this summer and want to take the ferry over to Juneau. Does anyone know which location is best to use? And is it best to walk on, take our truck and leave our 5th wheel behind?

I would choose either Skagway or Haynes. Leave your rig at one of those locations and do a walk on.

Really depends on just what you're planning to do there. There's the Mendenhall Glacier, several gold mine sites that are great to go to, an active small boat harbor, salmon hatchery, The Red Dog Saloon, Cable Car, a number of museums.....
You get the idea. We spent 4 days there and still didn't have any spare time. The only one leg way to get there is from Haines, but the ferry from Skagway goes to Haines and then Juneau. Camping in the Mendenhall area is great, but if you're on a shoestring, you can camp free in the Douglas City Park. Boondocking, but water and a dump is available right across the street. PM me if you need particulars as you need to register in Juneau.
I'd take the rig and spend some time getting to know the place. Putting the rig on a ferry is no big deal and the guys directing you are great. Besides, you can then brag you did it. LOL
Have a ball. We've been up 3 times in the last 4 years and will go again.

Definitely check the prices. You will be charged by the foot, and it will get expensive quickly. Loading/unloading is easy with a good crew, but I have heard horror stories about loading with inexperienced ferry crew members.
It is worth the cost to visit all the "ferry only" accesible places, but you will definitely need to be sure to prepare your budget for it.

We parked our rig at the Skagway Airport and flew down to Juneau. Stay at the Alaska Wolf House in Juneau and tell Jeff that Bill from Philly sent you. Juneau is a cool place, but hardly worth ferrying your rig to. There is only like 40 miles of road there and town is fairly congested. www.alaskawolfhouse.com
